I've not had a chance to do anything like that (yet), but I definitely think the Agents would make excellent Mulder-and-Scully/Men-in-Black/Delta-Green style G-Men for skirmishing against cryptids, global conspiracies, lizard people, ancient astronauts, Cthulhu cults, and feral cannibal hillbillies lurking in national parks full of Missing 411 tourists - all the usual suspects.
Now, I'm not saying they're looking for aliens, but...

A couple years ago I was playing around with the idea of a dungeon-crawler type wargame set in a modern x-files type world. The agents didn't exist yet, so I was using ooh rah for the soldier-types, winter ww2 models for trench-coat wearing federal agents, frostgrave wizards for the local occultists, and a LOT of creative liberties for the in-over-their-heads local teenagers. I should really go back and workshop it some more, there were some pretty neat ideas and I have some more time to playtest and goof around with ideas.
In the meantime, I'd recommend checking out BLKOUT. It's a pretty cool seeming concept, and the rules are free! I haven't checked it out only because you need to input you credit card info to "buy" a free pdf, and that rubbed me the wrong way.
Sounds like fun!
Wargames Atlantic really hit it out of the park with their Pulp Adventure lines since then, between the Agents, Operators, Survivors, and (currently digital-only but surely destined-for-plastic) Police Patrol Unit:

Between those sets, there's a great cast of government agents, police, military/SWAT, and civilian characters.
Now we just need some good sets of pulp monsters to set them up against, besides just the zombies and lizard people!
"X-Files" grey aliens seem like as good a place as any to start with that, but I'm always open for surprises, and monsters of any kind!
